Chapter 17 – Common Problems and Troubleshooting

Aquaponics is a living system where fish, bacteria, plants, water and oxygen are all connected. When something goes wrong, the best approach is simple: observe first, test the water, and change one thing at a time.

Fish Gasping or Not Eating

This often points to low oxygen, poor water quality, temperature stress or high ammonia or nitrite. Check aeration and water flow, test the water, and reduce or stop feeding until the cause is found.

High Ammonia or Nitrite

Common causes include overfeeding, too many fish, an immature biofilter or poor circulation. Reduce feeding, remove uneaten food, improve aeration and continue testing while the beneficial bacteria catch up.

Yellow or Slow-Growing Plants

Yellowing can indicate nutrient deficiency, but pH may also be preventing plants from absorbing nutrients. Check pH and nitrate levels before adding supplements. The location of yellowing—new or old leaves—can help identify the cause.

pH Problems

A gradual fall in pH is normal as a system matures. High pH can make nutrients such as iron less available. Avoid sudden adjustments; stability is usually more important than chasing a perfect number.

Algae, Bad Smells and Root Problems

Algae grows where nutrient-rich water receives light, so shade exposed water where possible. Bad smells, dark roots or slime can indicate accumulated waste and low oxygen. Remove decaying material and improve circulation and aeration.

Poor Water Flow or Pump Failure

Check for blocked pump intakes, roots, algae, debris, closed valves and power problems. Backup aeration is valuable because it can keep fish supplied with oxygen if the main pump stops.

Bell Siphon Problems

If a siphon will not start, the inflow may be too slow or there may be an air leak or restriction. If it will not stop, the inflow may be too fast. Small flow adjustments often solve the problem.

Fish Deaths

One fish death may be isolated, but multiple deaths require immediate investigation. Check ammonia, nitrite, pH, temperature, oxygen and any changes made during the previous few days.

Plant Pests

Aquaponic plants can still attract aphids, caterpillars, mites and other pests. Be careful with treatments because anything entering the water may affect fish and beneficial bacteria. Never assume a product is fish-safe simply because it is labelled natural or organic.

Find the Root Cause

Problems often create chain reactions. For example, overfeeding can increase waste, raise ammonia and reduce oxygen. Treat the cause rather than only the visible symptom.

The Troubleshooting Rule

Observe → Test → Identify → Correct → Monitor

Keep a simple record of water tests, feeding, fish behaviour, plant health and maintenance. Over time, patterns become easier to recognise and problems can often be caught early.
